Just as I though Edward did find out the truth about the girls that night through Alice's mind. I really think Edward and Jasper need to man up and tell the girls the truth because if they dont I have a funny feeling Emmett will and the girls are going to be hurt more and not trust them. There were a few things going on at the end so I'm not sure what your exactly confused about.
Bella and Alice manipulate Emmett into meeting them for lunch in hopes that they can get information from him about Demetri etc.
When the girls are at their lockers Bella searches in hers for her lost journal that was missing from her bedroom the night before. Hmm wonder where it went?
Edward gets Jasper away from Alice before she rips him a new one. If your queston is why? Simple. Edward read Alice's mind.

In this story Edward does have a mind reading ability but he has the choice to read someone's mind, unlike in SM's version where it was more of an intrusion. Anyway Alice's mind is very confused and traumatized and he's not interested in her hysteria. Especially when it concerns Bella. So he figures what's the point? He just doesn't trust her judgement or thoughts at this time. Thanks for bringing that up, I'll be sure to mention that fact in the next chapter.

I don't know about a confrontation, but Bella seems like a smart girl and she has been bitten twice now. Even if the bites are on her inner thigh, that isn't an impossible spot to see the scar of the bite marks. I'm pretty sure she might be able to put two and two together. Plus, it looks like she is beginning to realize that her dreams aren't dreams after all, but memories. I love the story, and can't wait for the next chapter.

Given her thoughts when he called her about how this would be a good chance to clear the air, I think it would be good for her to confront him about at least some of what's happened. Trying to cover everything at once may be a bit much, especially if it's supposed to happen entirely before school starts, but she could at least get one issue out there and they could begin discussing it. I think it would help move them both along and start some momentum to build on. Perhaps they could then talk more after school and let things come out bit by bit as they rebuild their trust in one another. Just my thoughts, of course! ;)
